The first is </span><a href="http://secure.transcriptic.com/"><span style="font-weight: 400;">secure.transcriptic.com</span></a><span style="font-weight: 400;">, which is where end users manage their scientific workflow on Transcriptic. The other is a UI that is used to monitor and control our lab automation robots. </span></p> <p><strong>The “Webapp”</strong></p> <p><span style="font-weight: 400;">The customer facing app, </span><a href="http://secure.transcriptic.com/"><span style="font-weight: 400;">secure.transcriptic.com</span></a><span style="font-weight: 400;">, is responsible for letting end users manage their science on Transcriptic -- upload protocols, launch experiments, track experiments, manage inventory, view diagnostic data, etc. It is a React single page app on a Rails API. We use tech like Postgres, Rails, Elastic Search, json api, Docker, es6/TypeScript, React, and webpack. You can learn more about its functionality at <a href="https://developers.transcriptic.com/">developers.transcriptic.com</a>. It is responsible for parsing, checking, and virtually executing Autoprotocol (autoprotocol.org) which is our open source language for describing scientific intent. You can kind of think of the web app as an IDE for scientists to do their work -- it is a one stop shop for launching real experiments to be executed and analyzed. A big part of our team’s role is to think about how science can be done remotely, through code and data science, instead of by hand. Providing a rich interface to a robotic cloud lab is no easy task.</span></p> <p><strong>The “TCLE Dashboard”</strong></p> <p><span style="font-weight: 400;">The TCLE dashboard is a UI that the operators use to control our automated labs. The operator uses this interface to monitor the progress of the robotics and to know when they are needed to add and remove resources. Its primary feature is an interactive and real time graph of the schedule of tasks that is rendered on an HTML canvas. The stack for this app (for the web portion) is React, TypeScript, websockets, and a thin Scala server using Akka Http. This sits on top of “TCLE” -- the backend of our system which is managed by another group within software and is responsible for scheduling and executing the entire experiment.</span></p> <p><span style="font-weight: 400;">We also have a couple of JS libraries that both of these apps depend on, which we host on our private npm registry (Gemfury). In addition to our cloud lab facility, Transcriptic is also implementing our technology at partner sites, such as <a href="https://goo.gl/JosL4H">Ginkgo Bioworks</a> in Boston.</p> <h3>Our Team</h3> <p>The TCLE [Transcriptic Common Lab Environment] team is responsible for implementing and maintaining the systems that <em>schedule</em> and <em>dispatch</em> experiments in our automated labs.</p> <p><strong>Scheduling</strong> is the process of converting a high-level description of an experiment (in the form of <a href="http://autoprotocol.org">Autoprotocol</a>) to a specific plan that can be executed at a particular facility. A single operation specified in Autoprotocol might entail a number of low-level commands that must be issued against multiple devices in the correct order, while the timing of these commands may have to satisfy certain requirements. We formulate a declarative model representing the operational constraints that the protocol must satisfy and then solve it to produce a schedule. Typical experiments we might schedule might have >10,000 variables and constraints, and our goal to find a setting of those variables that both (1) is valid and (2) minimizes the time required to execute the experiment. (The general formulation of most of these scheduling problems is known in the academic literature to be NP-hard, so we need some creative approaches to be able to schedule experiments and to do so reliably!)</p> <p><strong>Dispatching</strong> is the process of taking the execution plan (the schedule) and commanding all the devices in the lab facility to run each step when appropriate until the entire experiment is complete. However, it's famously said that "no plan survives contact with reality" and schedules are no exception. An experiment can deviate from its plan in any of a number of ways. Things as disruptive as a device going down, or as common as operations taking shorter or longer than their expected time, all require the system to compensate or replan future tasks on-the-fly to ensure that the scientist's biological intent isn't compromised. The dispatcher exposes a web interface, a dashboard that allows operators to monitor the status of the experiment (and the lab facility) in real time and to intervene if necessary.</p> <h4>TCLE development routinely includes:</h4> <ul> <li>defining and implementing support for instructions, constraints and other abstractions that encode new types of scientific intent</li> <li>ensuring that scheduling (of a diverse set of protocols across a variety of lab hardware configurations) is correct and robust</li> <li>working with our scientists and operators to identify and define best practices for writing protocols that accurately capture scientific intent while being reliably schedulable</li> <li>making the system more performant and fault-tolerant and thereby allowing the modeling, scheduling, and dispatching of ever more complex protocols</li> </ul> <h3>Our stack</h3> <p>Most TCLE code is in Scala, and we deploy to a combination of hosts that are distributed between AWS and the lab facility itself. The TCLE operator dashboard is a React app in Typescript. In addition to our cloud lab facility, Transcriptic is also implementing our technology at partner sites, such as <a href="https://goo.gl/JosL4H">Ginkgo Bioworks</a> in Boston.</p> <h3>Our Team</h3> <p>The TCLE [Transcriptic Common Lab Environment] team is responsible for implementing and maintaining the systems that <em>schedule</em> and <em>dispatch</em> experiments in our automated labs.</p> <p><strong>Scheduling</strong> is the process of converting a high-level description of an experiment (in the form of <a href="http://autoprotocol.org">Autoprotocol</a>) to a specific plan that can be executed at a particular facility. A single operation specified in Autoprotocol might entail a number of low-level commands that must be issued against multiple devices in the correct order, while the timing of these commands may have to satisfy certain requirements. We formulate a declarative model representing the operational constraints that the protocol must satisfy and then solve it to produce a schedule. Typical experiments we might schedule might have >10,000 variables and constraints, and our goal to find a setting of those variables that both (1) is valid and (2) minimizes the time required to execute the experiment. (The general formulation of most of these scheduling problems is known in the academic literature to be NP-hard, so we need some creative approaches to be able to schedule experiments and to do so reliably!)</p> <p><strong>Dispatching</strong> is the process of taking the execution plan (the schedule) and commanding all the devices in the lab facility to run each step when appropriate until the entire experiment is complete. However, it's famously said that "no plan survives contact with reality" and schedules are no exception. An experiment can deviate from its plan in any of a number of ways. Things as disruptive as a device going down, or as common as operations taking shorter or longer than their expected time, all require the system to compensate or replan future tasks on-the-fly to ensure that the scientist's biological intent isn't compromised.
